I know it's stereotypical, but my favorite storyline in a commercial game has to be Final Fantasy VII. I really feel for all of the characters, and they're lives mean something to me on a level that videogames shouldn't.
As for Klik games, I guess I'm going to have to choose Factor X. The whole time agent thing was pretty cool. I haven't played Future Fantasy, but if what everybody says is true, I'll have to check it out.

Xenogears... I related to Fei so much.
For Klik games... I only finished playing a few games... ED was the only one with a story that I finished... So, no "Best" here...
