First make sure you have the latest version of Fraps installed. The newest version of Fraps has an option in the FPS tab called "Monitor Desktop Window Manager". If you enable that, it'll enable Fraps the ability to record the desktop.

I think it's disabled by default because someone on Vista might not be aware of the fact that the whole screen is being considered a game and being recorded and might think something is wrong. Which would make sense.
